How did the VVS conduct interdiction in 1941, if they did at all? I haven't come across any detailed information. I'm only looking for doctrinal information, personal accounts, after-action reports, research based on archival documents or first-person interviews, or detailed German accounts of attacks ("We were marching down the road when Bolshevik planes dove and strafed us")

For example, were interdiction missions tightly planned, "Fly to this rail junction and bomb it" missions, or were they road patrols or other searches for targets of opportunity?

There was research based on archives but I'm afraid, most of the works are still published in Russian only. Books of Christer Bergstrom are probably among the few exceptions.
You could search for translations of such Russian authors as Dmitriy Khazanov, Oleg Rastrenin, Dmitriy Degtev (or Dyogtev).

As for your second question, tight planning was the most typical for 1941-1943. With experience gained, the doctrines and methods were changed and pilots were given more freedom. Once the air superiority was established, most experienced crews were assigned to a "free hunt".
In critical periods, the planning could be rather chaotic or absent at all, as in summer 1941, when squadrons of bombers were thrown in the hell without any preparation and reconnaissance.
