Was this camouflage applied before it was separated or was it applied when it was assembled from two aircraft?

It is a MiG-23 exhibited in the privates Luftfahrtmuseum in Hermeskeil, Rheinland-Pfalz, Germany. In the images below you may notice the she has been displayed "under a cloud" and her "uniform" looked very worn. Also it can be seen that the marked by you area was of the camouflage colour earlier. So using of the orange/red colour has nothing in common with the real camouflage and is just the addtion of the museum painters only. In other words they used what they found and didn't care about the correctness of the colours. Actually the area at the planes being operational was of the camouflage mostly.

Yes
MiG-23ML ( Flogger-G ) serial no. 0390324635 belonged to the JG 9 of the East German Air Force. The orginal code 20-16. From 4 February 1983 in service with the National Peoples Army DDR ( no. 339) . From 3 October 1990 servicing in the Luftwaffe of the code 20-16. On 27th March 1991 sent to the USAF via Ramstein AFB and finally to the Evergreen Aviation and Space Museum in McMinnville.

MiG-23MF s/n. 0390217120. Made on 25.02.1979 and delivered to Poland on 04.06.1979. She was servicing in the 28th PLM in Słupsk from 11.06.1979 to 19.10.1996.
The main overhauling in 1988 in Dresden, DDR. The last flight on 08.08.1996. Removed from the list of the PAF stuff in October 1996 and sent to the Polish Aviation Museum in Krakow as an exibit.

Do you know what emblems are on its fuselage? And when did it earn them?
And what does the number 1000 mean? I assume it means that the plane has flown over 1000 hours.

The emblem of the white scorpion with the black backround was the emblem of the 4th Flight of the 2nd Squadron. The jumping puma with the white-red square was the emblem of the 2nd Squadron. The number "1000" meant the 1000 taking offs and landings, if memory serves.
These emblems appeared at the end of 80' and at the beginning of 90'. The emblem of the 2nd Squadron without the 4th FLight can be noticed in pics of the "120" taken on Ławica airfield, Poznań in 1989. Also there was applied the early emblems of the 28th PLM on both fuselage sides at the the air intakes. The number "120" was without the white outline. Later the number got the white outline.

The top emblem seems to be a kind of a relic of participation in a Live-fire exercise on a firing range. The second one seems to be a kind of an award given to the MiG-23 technical crew for the excellent maintenance of the aircrfat.

Wurger. What colors were the MiG-23MFs painted in according to the Dresden Aircraft Repair Plant scheme? Do they have a name?
