Is one for a kill against the IJN and the other for a kill against the IJA? Maybe Shinpachi knows.
What is the difference between these two types of "Kill" markings?

Could the difference be that one represents a shared kill? I have seen some U.S. aircraft with a Nazi kill marking with a flag and I always thought that looked weird.

What's interesting is that those all look hand-painted rather than the issue decals. I wonder if the artist didn't feel up to painting the rays?

The flag with only the red circle is an Army (IJA) flag. The others are Navy (IJN) flags.
