A very large gap. My first thought was to try to force the fuselage wider with a piece of sprue cut to size and glued inside but it looks like you have the cockpit glued in which will prevent movement. All you have left is to fill the gap and I would suggest gluing in pieces of styrene sheet and then shaping the material with a file and sandpaper. I think the gap is too big for putty alone.
 
Agree with Andy. But first, check that the wings are 'pulled in' to the required dihedral - they may need 'bending' into the roots, and held with tape or similar from tip to tip.

Looking good. But having the close up look at the pic I would say that you have to paint the top of the cockpit canopy behind the slided back hood. The Yak-1 had there either small side windows or one glass solid cover.
