That's rather nasty but the spacer idea should work. Plus after dipping the clear parts in Future you should be safe to apply CA with some clamping force to hold it all together.

Maybe cut the fuselage seam from the canopy to into the fin with a razor saw so it leaves a kerf that can be squeezed together until the clear part fits.
